Something has been bothering me, and a client, for ages. The solution was so simple I could not believe it, especially since I have been trying to do this for a while 🙂 Other people in the past have asked me about this, so here it is….
In Outlook 2003, if you right click a public folder, and say add to favorites, it add’s it to the Public folder favorites only. But people often want to display these folders in the mailbox favorites and click no more because they feel defeated by Outlook 😉
To add the folders to the mailbox favorites view, simply right click the Public folder favorites folder that you created, and then select add to favorites again and hey presto, they show up in your mailbox favorites. So simple, yet so easy to not understand.

Any idea if there’s a script, registry setting or group policy that will enable me to set favorites en masse?

No, the subfolders will not work, sorry!
Ongoing, sharepoint is where you should be going. Public folders will soon be a thing of the past.
Thanks for the response NickWhittome! That confirms what I have unfortunately found elsewhere. We are looking into SharePoint but still not sure if it does what we need/want.

When you initially right-click the original Public Folder, click on the “Options” button and check “add Subfolders and check under that “Add all subfolders. Also check the next option “Automatically add all new subfolders” and under that check “Add all subfolders” and you should be able to see all subfolders of your Public folder at the Mailbox level. Hope this helps.
